Why is my roof leaking?
Most leaks are not holes in the field of the roof - they are failures at the joints. Flashing at chimneys, valleys, skylights and vent penetrations is the usual culprit, followed by wind-lifted or missing shingles and, in cold climates, ice damming. Water then travels along framing before it appears, so the stain is rarely under the entry point.

Where leaks actually start
Roof coverings are good at shedding water across open slopes. What they cannot do alone is seal the places where the roof is interrupted, and that is what flashing exists for. A chimney, a valley where two slopes meet, a skylight, a plumbing vent boot - each is a joint, and joints are where age, movement and poor workmanship show up first. Rusted flashing, or sealant smeared over a joint instead of proper metalwork, is one of the most common findings on a leaking roof whose shingles are otherwise sound.
The second category is straightforward damage: shingles lifted or torn off by wind, or cracked by impact. That is usually visible from the ground after the event that caused it.
The third is ice damming in cold climates. Meltwater runs down a warm roof, refreezes at the cold eaves, and backs up under the covering - which is why codes in cold regions require an ice barrier membrane at the eaves.
Why the stain is not under the leak
Water entering at a valley can run several feet along a rafter before it finds a low point and drips. This is the single reason leak diagnosis costs what it does: the visible evidence is displaced from the cause, sometimes by a whole room. It is also why patching directly above a ceiling stain frequently fails.
The practical implication is that you should expect a competent roofer to spend real time in the attic rather than going straight onto the roof with a tube of sealant. Anyone who diagnoses a leak from the driveway is guessing.
